I'm kind of surprised my searches haven't turned anything up yet, but does anyone have a source for oversize hood bump stops? Or, alternatively, something for underneath the hood that will prevent the hood from leaning all the way back on the window?

A while ago a gust of wind flipped back my hood while I had it propped open (airing back up, so I wasn't right next to it), and now I have some nice dimples in it where it my roof rack overhangs the windows slightly. (Gobi Stealth rack on a JKU.) . At the time I didn't have a light bar installed, so the only damage was to the hood, but now I have a light bar, which means there's even more protruding.

Worst case scenario I might just see about attaching some bailing wire or similar to the inside to keep it from flipping all the way back, but this seems like something other people would have run into before.

Installing some hood lifts would help as they just open to a specific angle

Would they be strong enough to oppose a decently strong gust? I haven't played with any in recent history.

That's heavily depending on the quality, a friend of mine had a failure of the hood lock and the lifts hold the hood as it popped open on the highway...
