For some time I was using a trailer box (see below) to store a majority of the stuff that would stay in my WJ permanently.

While this worked, it took up a lot of space and was a pain to move around. I've since gotten rid of it and am looking for a replacement solution. I want to be able to sleep in the back of my WJ and have the ability to have storage that will not impede my ability to do so. I'm considering 2 options.

Option #1:

This is an Olympic 4x4 Mountaineer rack for an XJ. While I do realize this isn't built for my rig, this will fit fairly well. This would allow for normal use, as well as a good amount of storage options.

Option #2:

Something similar to this, but lower profile. I would have a piece of carpeted plywood to slide off and create a level sleeping surface when the rear seats are dropped.

The main idea behind this is to try and maintain as much of the area in the trunk for groceries, etc. as this is my daily driver, but also to make it a very capable and organized space for all the gear I'll be hauling. Let me know your thoughts on this. Any insight is welcomed. Thanks!

I like the idea of option #2. I also would like the idea of a shelf across the back at the bottom of the rear windows. But it would depend on the size of the cargo. Ron

I'm leaning towards a shelf solely for the space underneath it so I can sleep in the back, as well as retain the spare tire compartment for its intended usage. I might fab up some sort of shelf instead of buying a pre-made one.

#2 would be my call. I'm planning on building something like that myself over winter. Spare access for me is also a concern but thankfully the main one is wind down underbody so an extension bar is an option here.
If your spare needs lifting out under the floor what about putting some sort of gas strut arm to help lift it up full of stuff if you need to? or allow for a hinged section at the rearmost edge so with the drawers out you can lift the flap of the front 2 feet up and lift it out?

That description would have gone so much better with a drawing I know!

That was something I have considered. I do like the idea of having the drawers for the ability to have more organized storage to free up my roof rack for other gear or not need it entirely. I'm making about a 1500 mile round trip Overlanding trip this weekend so we shall see what happens! I'm sorta shaking down my setup during this and gaining some insight on what I need to do.

Go with #2, that way it is something you did, you can lock it, you can sleep on it and you can design it so it fits your specific needs. I'm already planning something like that for my TJ.
