I recently acquired a Yaesu FT-7800 with detachable face plate. This is my first foray into the HAM life since getting licensed last year (life gets in the way). I chose to mount it just behind the shifters (i checked, they still work), and i can still remove the trim unhindered!
I left the radio unit itself in the rear trunk side pocket, limiting the Coax run and making use of the existing 12v power hookup. I used male disconnects crimped onto the factory wiring harness with inline fuse.
Then popped off the trim and ran both the data cable and the aux speaker cable (front speaker pending delivery).
I am also using a SRQ fabrications CB antenna mount designed for the 3rd Gen 4runner. I had to drill out one of the holes (which sucked BTW, S U C K E D) but it works.
